According to ANN, Japanese TV channel "TV Asahi" has produced two top 100 lists (one the result of a nation-wise survey and one a webpoll after the first list was announced), to determine Japan's favourite animated shows.
The nation-wide survey results placed Mobile Suit Gundam in first with Dragon Ball, Doraemon, One Piece and Lupin III making up the rest of the top 5. The full results of the nation-wide survey can be read here.
The webpoll results were slightly different, Gundam falling to second with Dragon Ball third and Doraemon fifth. Full Metal Alchemist claimed the top spot with Negima completing the top 5 in fourth place. The full results of the webpoll can be read here.
The only non-Japanese animation to make either list was Tom and Jerry.
